What version of OpenSC are you using? This worked fine for removing
smart card from reader when I wrote this two years ago. The yubikey is
different as it removes also the reader. I was fixing an issue with
this in OpenSC some months back:

Can you try with recent OpenSC 0.20.0 or master?
