This is likely to be the reseeding of the RNG causing this.  You can try 
running ssh-random-helper with -vvv and see if any of the entropy 
gathering commands take disproportionately longer than the others.  If 
this proves to be the case then you can modify or remove that command in 
ssh_prng_cmds.
