Why not to look for header first in subdirectory ?
As example:

	AC_CHECK_HEADERS(gssapi/gssapi.h gssapi.h)
 	AC_CHECK_HEADERS(gssapi/gssapi_krb5.h gssapi_krb5.h)
 	AC_CHECK_HEADERS(gssapi/gssapi_generic.h gssapi_generic.h)
